I purchased a prepaid SIM card in store and also paid for the 2.5 GB plan ($40). When activating my SIM card it is now asking me to pay again for the plan however I have already paid for it in store. I don’t see any options to get around this when registering the SIM card.

If they didn't setup the sim in store for you then you should have a receipt with a top-up voucher for $40 with a 12 digit code to redeem it. You can enter this in during the registration.
