I just set up for pre-authorized payments today but I'm wondering if I should pay my current bill that's due in a week manually or will the pre authorized payment come into effect immediately?

Pre authorized payments, will be taken after a full billing cycle. So, in your situation, please make a manual payment and as of your next billing cycle, it will be done automatically. :)
