In this case, can I make manual payment using online banking in my self-serve account for this month’s billing amount… and then update (cancel old and add new) my preauthorized payment after I receive the new credit card from bank (said in 10 days)?
How would this one-time manual payment affect my auto-pay discount? Will I be penalized for using manual payment this month?

If the preauthorize payment is removed and depending on the bill cycle start date, you might miss 1 month from the discount, however, as soon as the preauthorized is set back up, the discount will start from the next invoice.
I suggest leaving the Pre-auth card in until you get the new card to update your preauth.
But in the mean time, pay your bill via online banking.
Hopefully since you left the preauth the discount remains.
