I'd love to be able to take advantage of the auto pay but I do have two lines on my account and I only want the payment for one of the lines to go through automatically like I currently already have through my bank itself but if I do it through the bank I don't get the deal that's being offered for the credit

Koodo offers one bill for the whole account (2 numbers in your case) and the pre-authorized payment is applied for the every lines in the account.

There hasn’t been an option to apply automatic payment for one number and not the other.

No, unfortunately, it will automatically take the full amount from the bill.
