Been using Koodo for a couple of months now. This is the second time automatic top-top has been applied to my account (got the text today saying "Your base plan has been renewed for another 30 days"), but for some reason my account status says "Base plan expired" on the website this time. I checked my credit card, and the charge went through and everything, even got the 10% discount credited to my account. What's the deal? Should I just assume that it's a glitch that'll sort itself out?

Since you got notification that your account has been topped up, and there is that charge on your credit card, it probably is a glitch, but to be on the safe side, I would call customer service just to see. This may be affecting just your account and they may be able to fix it immediately, or have technical support do something so that you do not end up with this glitch.
