I have koodo epp and I am on my first year. As far as i know, it stays for 2 years on the account. If i upgrade my phone now (in the middle of the contract) , will i have to reapply for the EPP if i upgrade my phone now?
note - i am aware that i have to pay off the remaining balance and any phone credit owed

Keep an eye on it just in case but it should stay on there no problem.

Just like Allan said, it shouldn’t be any problem. In case you’ll notice that the discount was not applied anymore, you just have to send an email to Koodo EPP Team and they will fix it.
